You are correct. Card Destruction will still resolve, but your opponent will not be able to draw.

The reason is because Protector's effect is continuous. As soon as he's face up, he'll start preventing the draw. Normally this would stop Card Destruction from being activated in the first place, but you put Protector is face down. As long as you chain Sunlight to Card Destruction, you'll be fine. This is because forced draw effects still activate (as in the Morphing Jar ruling. In a sense this is a "forced" activation) but their effects wind up fizzling. This is the same case here.
