Yep. Skill Drain would still be negated. Even if you played a Royal Decree to negate the other Royal Decree, the fact of the matter is, a Royal Decree is on the field negating all other traps on the field, including Skill Drain. So yes, Skill Drain would still be negated. Hope it helps. ^_^

I'm just assuming that while a Crystal Beast is face-up or face-down while Skill Drain is active on the field, they won't get their effect(s) to go to the S/T Zone when destroyed. Is that correct? Cause I can't find any rulings on that. Help is appreciated!

I'm pretty sure that you can't. Even if MoF is flipped face-down by Desertapir, if it was already Flip Summoned during the same turn, it can't be Flip Summoned again, since you can't summon the same monster twice during the same turn (unless you used Double Summon or something).
