does this mean if nobleman of crossout "destroys" and "removes" dark necrofear if it was face down def position, its effect will trigger during the end phase?

No because Nobleman of Crossout Removes it From Play. So it's Effect Cannot Activate.

dark necrofear must be in the graveyard at the end phase of the turn it was destroyed to activate the effect.
e.g., you can Monster reborn the dark necrofear to avoid their effect from snatching one of your monsters.

in this situation dark necrofear is removed from play so it is not able to activate the effect.

Remember that if you special summon Necrofear in defense mode, she's in f/u defense mode, not f/d.

But in the case of Book of Moon being played on Necrofear and then followed up by Nobleman of Crossout, she would be removed from the game, so her effect cannot activate.
