No. If Scientist gets killed, the fusion monsters it brought out does not go back to the fusion deck, unless they were killed or sent to the GY by other means.

Whoa! Hold on a sec here ... the effect of sending the monsters back to the Fusion Deck at the end of the turn DOES still apply, even if "Magical Scientist" is destroyed, tributed, whatever. The only way to keep the monsters out is to sever them from the effect, either by flipping them face-down, or removing them from the field temporarily with something like "Interdimensional Matter Transporter".
The "back to the Fusion Deck" effect is a condition placed on the Fusion monsters when they are Summoned. You cannot even get rid of that condition with "Skill Drain".
I have a habit of using Scientist's effect, then tributing them to Catapult Turtle or Tribute summon. I never leave them on the Field. Hey. I learned something new today!
Magical Scientist does not properly Summon a Fusion Monster, so you cannot use "Monster Reborn" (or other monster revival card) on it afterwards.
I am basing this on the current ruling for Metamorphosis.

Also, if the Fusion Monster is turned face-down (Book of Moon) or removed from the field (Interdimensional Matter Transporter), it will be "severed from Scientist's effect and not go back to the Fusion Deck at the end of the turn.
