Multiple Questions...

1. If my opponent uses Change of Heart on my face-down Stealth Bird, then flipping it up. If they flip it down again through its effect, does it remain on their side of the field?

2. If I activate Book of Moon to flip my opponent's Black Luster Soldier-Envoy of the Beginning face-down, can it be flipped back up to attack position? If not, can they remove another light and dark monster from their graveyard from play to flip it face up?

3. If I activate Book of Moon on my opponent's monster, can they flip it up the same turn?

1. No, it returns to you.

2. Not manually no. You would need something like "Book of Taiyou". As for part 2, again no. Removing Light/Dark is only to summon BLS.

3. Again, not manually no. You would need something like "Book of Taiyou".

3.  Attack --> Face-Down Defense ... No your opponent may not flip it the same turn
     Face-Up Defense to Face Down Defense is not a position change and your opponent will be able to flip it to attack position if nothin else was preventing your opponent from doing so

You mean that you can't flip a monster face up manually if it was flipped face down by a card effect (assuming that it wasn't summoned this turn and it hasn't attacked)?
 
You can't change the monster from defense to attack or attack to defense after it has already happened that round.  But a face up defense position monster can be turned face down by Book of Moon and would still be able to flip summon manually.
 
Ok then, so as long as the monster changes from attack to defense when Book of Moon is played, it cannot be flipped face-up that turn unless through an effect such as Book of Taiyou.

One last question, if Black Luster Soldier-Envoy of the Beginning is flipped face-down, can it even be manually flipped face-up again?
 
No matter what you can only manually switch the postion of a monster once per turn.  the only time you can not manually change a monster is if attacked and then it was book of mooned.  The reason is when you declred the attack you also declare the monsters manual postion.

I hope the last part makes sense.
 
Not during the same turn no. But if you did manage to get him face-up again, you can use his effect again to remove another creature, or if you get him in attack position, attack with him during your battle phase.

I think he meant the next turn after BLS was book of mooned face down. Can BLS be switched to face up position the next turn or does a light and dark need to be removed to switch him from face down to face up in the following turn.
 
Ok then. Now that we've got most of this cleared up, I've got just one final I need to find out. If I actiavte Book of Moon in Main Phase 1, they cannot flip it face-up again that turn, unless through the effect of something similar to Book of Taiyou. Is this correct or not?

If BLS is in face up defense position you can remove a monster with his effect, then flip it face down with Book of Moon, then manually flip summon in attack position and either remove another monster or attack.

Correct.

The person can still perform his "manual" position change, that turn. 
I remember being around Orgins last year when Kevin was explaining it to the Judges who were judging the National tournament.

If the monster in question was in face-up attack position, then no, your opponent may not flip it manually
If the monster in question was in face-up defence position, then yes, your opponent may flip it manually
If the monster in question was summoned during the turn you played Book of moon, then no, your opponent may not flip it manually
