Yes, if you chain Book of Moon to the effect of the flipped monster, it would resolve properly because it is no longer face-up at the resolution of the effect, so Skill Drain can't negate it. Same would go for something like Tribe-Infecting Virus. If a flip effect monster is flipped face up when Skill Drain is active on the field, the effect will be negated. If you were to chain Book of Moon to the effect of the flipped monster it would be face down when the effect activates. Meaning that the effect will not be negated.

If you were to flip Brain Jacker and then chain Book of Moon to get around Skill Drain, you would also be in essence negating the effect of Brain Jacker. Since his effect says that he becomes an equip spell card, flipping him down would negate that because it needs to be face up to equip to a monster.

yes, however, TER or Relinquished have to remain face-up, and if you BoM a Brain Jacker after you flip it, then it forgets who it is, so to speak, and it's effect Disappears, so Brain Jacker does have to be face-up on the field for it's effect to work. The dispute over if it activates during battle is resolved as not being able to work, because it is technically no longer face-up on the field

And therefore resolve like this?

FLIP: Equip this card to a monster on your opponent's side of the field and treat it as an Equip Card. Take control of the monster that is equipped with this card. Increase your opponent's Life Points by 500 points during each of his/her Standby Phases.
The way I look at it the card has two effects the first:

The Second being:

The first effect is like Mask of Darkness: FLIP: Select 1 Trap Card from your Graveyard. Add the selected card to your hand. (you would get its effect if it was flipped face down with BoM)
The second effect is like Snatch still which has to be face up in order to get its effect.
